PR to sync version bumps and previous updates since mid-2024, and also update GitHub Actions to use the latest Bioc version.
It looks like we haven't synced for a while, and may be out of sync between GitHub and Bioc for some of the previous updates - so I'll also push everything to Bioc again after this is merged on GitHub.
