Nem analisei o código todo, mas como eu havia dito: não vamos utilizar vetores booleanos, é melhor manter o uso de inteiros (conforme a abordagem vigente) e somente alterar os tipos utilizados para reduzir a memória utilizada.
Algo como np.byte ou np.short já pode ser suficiente.
