Hi, I see that your plugin also has a workshop variant, is there a difference between the two?

if they are the same you can add the mod variant so you don't have to maintain two versions.

If keeping the plugin variant, you should use VRage.FileSystem.MyFileSystem.UserDataPath which returns the (by default) %AppData%\SpaceEngineers path instead of assembly location for the config. This is because when Pulsar downloads the plugin it is saved to a temporary cache local which may change in future releases or deleted when refreshing the cache.
