How do you set the different versions for a project?

I am logged in as the site admin and I cannot find where we set the versions:

Can I please let me know where I find these settings?

Just started using Traq minutes ago, but I think what you are looking for is:

Project => Settings => Milestones => New Milestone

I think it actually is shown in the popup in your screenshot:

• "version" is the current version (e.g. where the error was found)
• "milestone" is the version in which the issue should be resolved (error fixed, feature added ...)
