Fix `dev` branch for CRAN

The dev branch needs some substantial work to be ready for CRAN.

• Clean up the apsrtable.Rd file
• Clean up vignettes directory -- these do not build
• Clean up naming and aliases among .Rd files
• Replace s3method with export in Rd files
• Fix examples and method dispatch for modelInfo
