`clangd` uses `compile_commands.json` but `melee-issues` uses `compile_flags.txt`

Both should use compile_commands.json. compile_flags.txt should either be drawn from by project.py somehow, or we should refactor configure.py to include the customizations currently in compile_flags.txt.
