Performance improvements and characterizing: Where are bottlenecks? Rate change in cuts for long runs???

During long run of infl18 (run 121), the rate changed the next morning after a clear "y", then also increased again upon starting a new run (122). 

All should be confirmed with data, and tested with a long pulser run.
