Overriding the main site of a network might break MU-Migration

Overriding the main site of a network with a url other than the one set in wp-config.php breaks MU-Migration.

E.g:

wp mu-migration import all site.zip --new_url=http://newdomain.com

If the domain set in wp-config.php for the network is not newdomain.com MU-Migration will not work properly because the main site will become inaccessible by WP-CLI. We should either warn the user about this or try to update the constant in wp-config as a first step.

Just had a major expectation breakage.

GOAL: clone a subsite (which happens to be ID 1) into a new subsite inside the same multisite

STEPS

1. wp mu-migration export all ~/subsite.zip --blog_id=1
2. wp mu-migration import all ~/subsite.zip --new_url=new.subsite.com because documentation clearly says "will create a new subsite in existing multisite".

OBSERVED RESULT

Multisite main site replaced with the import, everything search-replaced w/ new url new.subsite.com

EXPECTED RESULT

New subsite created.

QUESTION

Is this incident on topic here or a separate bug?

I am planning doing a very similar thing as @lkraav and would love to use MU-Migration to do it. Any progress on this issue?
